Well the "colour" of the tornado depends on a lot. The angle that you view it in relation to the sun and well as any debris it picks up. Usually if the sun is behind it or completely blocked by the storm cloud it will appear very dark or black. The tornado at 3:21 is that colour because it was passing over loose soil on the ground which is easily picked up.
